Fix issues with CI pipelines

• Pin version of sphinxcontrib-mermaid to 0.7.1 as the update to 0.8 seems to have broken the docs build
• Clean working dir on our custom shell runners. The leftovers from previous jobs were affecting following jobs such as the one checking the physics efficiencies and preparing the update.
