MT: update module numbering

Gary Robertson requested to merge groberts-MP-updateModuleID-clone into MP_working

internal MR for mighty tracker developers.

Update the module numbering such that every module has a unique ID, instead of mirrored half layers which had duplicated IDs. Also update some naming, e.g. Module -> Column, SiMat -> Module etc. Also general improvements to code structure.
