Hello,

This MR is just fixing a small issue in a AOD file name.
The EMTopo ART test (https://gitlab.cern.ch/atlas/athena/-/blob/master/Reconstruction/tauRec/test/test_tau_standalone_EMTopo_serial.sh) that uses the standalone EMTopo-seeded reconstruction expects `EMTopo_AOD.pool.root`.

The function to obtain the vertex is duplicate in several classes. They
are now moved to HelperFunctions. The flag of doJetVertexCorrection is
now removed since it is not needed.

do not make use of deprecated dynamic alignment flags.

Previously, we have to retrieve the clusters from the seed jet, and
correct the four momentum of cluster to point at the tau primary vertex.
Since the clusters corrected to point at tau primary vertex is now
decorated to the tau candidate, we could retrieve the clusters directly.

Need to configure RoIBResult BS encoder correctly.

Delete the obsolete `Reconstruction/RecExample/RecExCommission` package.
Also delete files in other packages that are related and obsolete. The
`rec.Commissioning` flag remains as that seems to be set to `True` in
various places. Even for those cases, there should be no change in job
configuration.

Move only remaining `MinimalCommissioningSetup.py` to RecExCond package.

Rerun jet modifiers after jet calibration, both to update 4-vec and to ensure that decorations are registered

Adding protection for a tool that is not retrieved for all use cases. Fixes ATR-22454

Enable flake8 and delete some clearly obsolete files.

The names of decorations have been made consistent with the names of already existing
dynamic aux variables, in order to avoid having two dynamic variables for the same
pileup value (either actual or average)

Remove CLHEP dependency by using Gaudi's `SystemOfUnits.h`. Update cmake
configuration and enable flake8.
