Fixes two issues I noticed when testing the new master

Sync with P5 system, update reset server URL etc.
Most of this done by @emeschi

This reverts commit f33d1e25.

- The sw accepts multiple run control starts with different run numbers (can happen if stat/stop time is below polling time)
- Made DAQ beam modes configurable
- Improving logging

InputFilter is now a common base for all inputs. Updated FileDmaInputFilter to inherit from InputFilter. Moved to camelCase
