Continue cleanup

  • Remove deprecated ParticleBase* methods
  • Tidy up a bit headers
  • There were a few codes using basically depracated Run-I EDM in interfaces

This is a bit of extensive clean up and furhter "pruning" might be needed. Will need to finish my 1st on Vertex packages
